Yes it is some time

Its become in sense of link farming ...if search engine like Google found too many link to a website in a day or two or get the same pattern of links it will give you negative ranking instead or good pr etc . some directories or on same IP having same scripts so they are much dangerous.

Always try to submit link to relevant directories and 10 links per days are OK . you can search such directories or website through following keywords example on Google

Add Link Sports Products (you may use any keyword i use sports products)Submit link boxingAdd URL soccer balladd your link any keywordadd web any keywordadd website any keywordsubmit website any keywordsubmit url any keywordexchange link any keywordadd site any keyword

I agree,that automatic directory submission is a waste of time.You cant target the correct keywords and category.Doing this manually will take time but it will go in an effective manner and is much fruitful than the softwares do.How ever you need an SEO expert who can fine tune these methods to reach your goal.
