How can I make money with affiliate programs on my website?

John,
There are many ways to make money with affiliate programs. PPC is one of them, but only a good approach if you're spending less than you're making - be sure to monitor this, as you can lose a lot of money fast.
Make sure you put reasonable limits on your PPC campaigns to prevent this from happening.
Probably the best long-term and cost-effective way to earn money from Affiliate Programs is to build your own website, get it ranked organically by the search engines, and then sit back and enjoy.
It appears that you already have your website, but need some other ideas. Adsense is easy, but not necessarily the most profitable.
You can and should leverage your Affiliate links into your content. Ideally, you use contextual links as part of your content. This type of linking is seen as a value-add to your visitors, and often gets more clicks than banners, Adsense, etc.
Additionally, you should create a non-obtrusive area to display banner ads from your affiliate sources.
As for your Adsense, consider putting smaller blocks scattered in different locations. Not always at the top - I don't know about you, but I don't usually click on the ads at the top.
